Phenome Technologies PhenomeLab Software

Desktop application for operating Phenome Technologies circadian cabinets, running wheel cages and automated feeders in animal research facilities. PhenomeLab runs on Windows, macOS and Linux (x86-64 and arm64) and connects to cabinet and feeder hardware over a two-wire RS485 interface. It provides live monitoring of temperature, humidity and light level in each cabinet, per-cabinet light scheduling (multi-day light/dark schedules, custom T-cycles and intensity settings), and automated feeder scheduling and status monitoring with error logging. Running-wheel activity is imported from ClockLab (.clklb) files and displayed per subject as activity plots and actograms. Data are stored as CSV files for downstream analysis and can be sent to the PhenomeStudio server platform for centralized monitoring. PhenomeLab is distributed as a self-contained application with no runtime or installer dependencies and supports online or offline activation.

AutoDiscovery

AutoDiscovery is a specialized exploratory data analysis (EDA) and automated hypothesis generation platform developed by Butler Scientifics. Designed specifically for translational medicine, biomarker discovery, and clinical researchers, it systematically explores multivariable relationships, performs automated hypothesis testing, applies False Discovery Rate (FDR) and Benjamini-Hochberg corrections to prevent false discovery, and produces auditable analytical reports. It supports clinical cohort screening, stratification analysis, and exploratory analysis of high-dimensional biomedical data.

glmtrust

glmtrust is an open-source Python package for auditing comparisons of variant effect predictors, or any scorers, that decline to score some inputs. For each scorer on a labelled panel it reports reach (the share of variants it scores, by class), its AUROC on the pairs it scores, pair coverage, the must-answer AUROC that charges every declined pair at one half, and sharp partial-identification bounds on the AUROC it would reach had it scored every variant; it then reports which pairwise comparisons those bounds can decide. A second layer turns a score into a calibrated probability, a conformal prediction set and a selective call that abstains when the model is not confident. It accompanies the GigaScience article 'Auditing variant effect predictor comparisons for missing scores: a reach resource for 49 predictors and nine amniote species'.

HMBA Adult Marmoset Atlas

Three-dimensional brain reference atlas based on the RIKEN25v1 MRI-derived template, based on an average of C. jacchus brains resampled to 70 um3 voxel resolution. It provides detailed parcellations of the basal ganglia and associated subcortical structures, annotated using the Harmonized Ontology of Mammalian Brain Anatomy (HOMBA) unified ontology that enables cross-species alignment and interpretation. The atlas also includes selected published subcortical parcellations to aid in comparing across parcellation schemes.
