Inferring changes in histone modification during cell differentiation by ancestral state estimation based on phylogenetic trees of cell types: Human hematopoiesis as a model case.

Revealing the landscape of epigenetic changes in cells during differentiation is important for understanding the development of organisms. In this study, to infer such epigenetic changes during human hematopoiesis, ancestral state estimation based on a phylogenetic tree was applied to map the epigenomic changes in six kinds of histone modifications onto the hierarchical cell differentiation process of hematopoiesis using epigenomes of eight types of differentiated hematopoietic cells. The histone modification changes inferred during hematopoiesis showed that changes that occurred on the branches separating different cell types reflected the characteristics of hematopoiesis in terms of genomic position and gene function. These results suggested that ancestral state estimation based on phylogenetic analysis of histone modifications in differentiated hematopoietic cells could reconstruct an appropriate landscape of histone modification changes during hematopoiesis. Since integration of the inferred changes of different histone modifications could reveal genes with specific histone marks such as active histone marks and bivalent histone marks on each internal branch of cell-type trees, this approach could provide valuable information for understanding the cell differentiation steps of each cell lineage.


Protective functions of alternative splicing transcripts (CdDHN4-L and CdDHN4-S) of CdDHN4 from bermudagrass under multiple abiotic stresses.

Dehydrins (DHNs) play critical roles in plant adaptation to abiotic stresses. The objective of this study was to characterize DHNs in bermudagrass (Cynodon spp.). CdDHN4 gene was cloned from bermudagrass 'Tifway'. Two CdDHN4 transcripts were detected due to alternative splicing (the nonspliced CdDHN4-L and the spliced CdDHN4-S) and both the CdDHN4-S and CdDHN4-L proteins are YSK2-type DHNs, the Φ-segment is present in CdDHN4-L and absent in CdDHN4-S. Transgenic Arabidopsis thaliana expressing CdDHN4-L or CdDHN4-S exhibited improved tolerance to salt, osmotic, low temperature and drought stress compared to the wild type (WT). The two transgenic lines did not differ in salt or drought tolerance, while plants expressing CdDHN4-S grew better under osmotic stress than those expressing CdDHN4-L. Both transgenic lines exhibited reduced content of malondialdehyde (MDA) and reactive oxygen species (ROS); and higher antioxidant enzymatic activities than the wild type plants under salt or drought stress. CdDHN4-S exhibited a higher ROS-scavenging capacity than CdDHN4-L.


Glucose and TNF enhance expression of TNF and IL1B, and histone H3 acetylation and K4/K36 methylation, in juvenile macrophage cells.

Hyperglycemia activates innate leukocytes such as monocytes and induces pro-inflammatory cytokine expression, resulting in increased monocyte adhesion to aortic endothelial cells. In this study, we investigated whether high glucose and/or tumor necrosis factor (TNF) would enhance pro-inflammatory cytokine expression of tumor necrosis factor (TNF) and interleukin (IL)-1β (IL1B) by altering histone modifications in U937, a juvenile macrophage cell line. The mRNA levels of TNF and IL1B in U937 cells were significantly affected by glucose concentration and TNF treatment. Mono-methylated histone H3K4 signals around TNF and IL1B were lower in cells treated with high glucose compared with low glucose. Conversely, tri-methylated histone H3K4 and H3K36 signals were higher in cells treated with high glucose compared with low glucose. TNF treatment of U937 cells cultured in high glucose enhanced histone H3K36 tri-methylation, particularly around the gene regions of TNF and IL1B. Histone acetylation was induced by treatment with TNF in high-glucose medium. The induction of acetylation and tri-methylation of K4 and K36 of histone H3 around TNF and IL1B by treatment with high glucose and/or TNF was positively associated with the induction of these genes in juvenile macrophage U937 cells.


Spatial variability and depuration of tetrodotoxin in the bivalve Paphies australis from New Zealand.

Tetrodotoxin (TTX) is a potent neurotoxin responsible for many human intoxications globally. Despite its potency and widespread occurrence in taxonomically diverse species, the primary source of TTX remains uncertain. Paphies australis, an endemic clam found in New Zealand, has been found to contain TTX in several locations. However, it is unknown if this represents endogenous production or accumulation from an external source. To address this question, the concentrations of TTX in whole P. australis and dissected organs (siphons, foot, digestive gland and the 'rest') from thirteen sites around New Zealand were determined using liquid chromatography-tandem quadrupole mass spectrometry analysis (LC-MS/MS). Depuration rate of TTX was also investigated by harvesting and measuring concentrations in P. australis maintained in captivity on a toxin-free diet every three to 15 days for 150 days. The LC-MS/MS analyses of the spatial samples showed that TTX was present in P. australis from all regions tested, with significantly (p < 0.001) higher concentrations (15-50 μg kg-1) observed at lower latitudes of the North Island compared with trace levels (0.5-3 μg kg-1) in the South Island of New Zealand. Tetrodotoxin was detected in all the dissected organs but the siphons contained the highest concentrations of TTX at all sites analysed. A linear model of the depuration data identified a significant (p < 0.001) decline in total TTX concentrations in P. australis over the study period. The siphons maintained the highest amount of TTX across the entire depuration study. The digestive glands contained low concentrations at the start of the experiment, but this depurated rapidly and only traces remained after 21 days. These results provide evidence to suggest that P. australis does not produce TTX endogenously but obtains the neurotoxin from an exogenous source (e.g., diet) with the source more prevalent in warmer northern waters. The association of higher TTX concentrations in shellfish with warmer environments raises concerns that this toxin's distribution and abundance could become an increasing human health issue with global warming.


Microsomal activation, and SH-SY5Y cell toxicity studies of tremetone and 6-hydroxytremetone isolated from rayless goldenrod (Isocoma pluriflora) and white snakeroot (Agertina altissima), respectively.

This research compared the cytotoxic actions of the benzofuran ketone, tremetone in B16 murine melanoma cells to SH-SY5Y human neuroblastoma cells with an MTT assay. Tremetone was not cytotoxic in B16 cells. In SH-SY5Y cells, concentration-dependent tremetone cytotoxicity occurred without microsomal activation. No cytotoxicity was observed with 6-hydroxytremetone. This suggests that SH-SY5Y cells are a better model for the cytotoxic actions of tremetone and that tremetone is toxic without microsomal activation.
